if ya can figure out drumagog, that works nice to replace drum samples.....i know its a little off what you are trying to do, but, for the times you are using a sample with drums, but you want your own, drumagog is the shiznight.....
but to answer the question, if you can use protools....7.4 has an option to stretch the beat and change the tempo without changing the pitch.....so if it goes off at certain points, you can just stretch out those points and keep the beat still in pitch......
digidesigns website has a video tutorial on how to do it.....
if you can use protools, i just upped it in the others download section.....it is M-Powered version, so you need some kind of M-Audio Sound Card.....
you can get groovelab really cheap....also, the firewire 410 just went discontinued, so you can prolly pick that up cheap too, assuming you actually have firewire inputs....
